How do I take out these guys? I am still having problems with them even at the end of the game. Unless I cheese it or send summons only I am getting nowhere.
I have tried using ruby ray on them, which when I look at the log appears to land, but doesn't take any protections off that I can see. I've tried 2x ruby ray followed by breach and remove magic to no avail. They are still fully immune to all weapons apparently.
Tips welcome. There must be some proper sequence to taking down their protections that I haven't mastered.

Theres many good ways to deal with them:
shield of balduran if you have extra shopkeepers reflects the rays
cloak of spell turning helps with all rays that directly kill you (but hold / maze etc still will hit you)
timestop / improved alacrity will do the trick
high magic resistance will help
summons as you pointed out
traps
very fast whirlwind fighter with say flail of ages
cast area damage spell(s) like incendiary cloud (if yuo plan on standing there, use fire res on yourself)
anyway I wouldnt challenge them in traditional spell flinging battle between wizards trying to counter its protections

I've tried the shield but they just use telekinesis to remove it. My main issue is that they are immune to damage. I can mess with spell turning. That makes sense.

well, elder orb is protected by stoneskin(s) for physical damage and spell trap for magic which absorbs your spells up to 30 levels
you could try to disarm this with ruby ray of reversal or spellstrike
even after that elder orb is packing some amount of magic resistance as well
