No, it just looks to me the Normandy has been upgraded with additional heavy armor plating is all. The panels probebly bolt onto the original hull and make the Normandy more durable in a stand up fight with Reapers then the uppraded armor from ME2 is. Yes, it doesn't look pretty, but the Alliance likely was more concerned with function then form.

That kinda clashes with the statement that the Normandy was being stripped and picked apart to get at all the juicy bits that Cerberus could make and the Alliance couldn't. The Silaris armor would have been one of them.
