A "hot" drop of ground forces right into enemy lines.  Think d-day invasion except from orbit.
Another epic space battle that involves an opposed transit of a mass relay

A mission where you retreat from a planet getting overrun by Reapers.  Think air raid sirens in the background, orbital bombardment wasting buildings all around you, etc...

Yet another space battle where you repel a Reaper invasion of a homeworld.  Think large defending fleet, massive planetary fortifications, lots of ground to space anti-ship missiles, etc.

Airquoting "ahh, yes, Reapers" at the Turian Councilor about the time they land on Palaven
A mission where Shepard can call for air support from friendly air units to blow **** up

A stand the Cidetal were human civlians and other races volunteer too help hold the station. Maybe Rebecca the with the kid. giving and being the first to volunteer.

This I'd love to see. It would be right after the shepard/Liara bondmate ceremony (+little blue children) and the turian councillor getting his face shot off by a reaper.

Mission Briefing Cutscenes. Have Shepard and the crew gather in the Normandy's briefing room, just like in Mass Effect 2, before infiltrating the Collector Base.

Massive underground prothean complex on Mars. Playing as teammate defending Shepard while he/she is doing mysterious stuff with main panel.

Scene which will restore respect to possibilities of Reaper avatars (I really need one after Harby).

And some really 'alien' planet. Not from Star Wars palette of planets.

for me I saved the council because I have complete faith in them even though they treat me like crap; what I want to do is after the reapers show up immediatly take control of the normandy. Now I can just see as soon as I get to the map thingy I get a message saying the council wants to speak with me; so I go to the holo room if its still there and I meet the council.

When i'm meeting the council I suspect hope that by the time the reapers show up and attacking everything the council especially that idiot the turian realizes that all this time Mr Shepard was telling the truth the whole time.Now though I prefer the council since I'm pro alien anti human I want the council to beg/grovel for my help along with udina

/ (Renegade?) option to tell VS that they are on the team only because Reaper threat is too big to consider Shep's personal feelings towards them, otherwise they would never be on the Shep's team.

/ Meeting Shep's parents (and alternative options for Earthborn and Colonist too, though I can't think of any as I play only as Spacer).

/ Shepard. Wrex.

/ Finally getting to kill Balak and Vido (or just to see them dying horrible deaths during Reapers attack).

/ Urz still waiting for Shepard on Tuchanka, and this time you can take him on the ship as a pet.

/ Very happy ending where Reaper are defeated, Shep, his/her squadmates(I mean all of them, not only ones who get to be on the team in ME3) and all major NPCs live, Shep marries LI and lives happily ever after.

/ Post-finale gameplay (if Shep survives, of course) with post-finale conversations (unlike ME2 where you can't even tell Wrex and Anderson that you have defeated Collectors) and with post-finale state of the Galaxy, so you can visit some bar that was reopened after attack, etc. Also, some additional post-finale only side-missions would be really sweet.

/ Kasumi on the date with Jacob, Tali on the date with Kal'Reegar (in saves where Tali and Jacob were not romanced).

/ Council apologizing to Shepard for all mistreatments in the past.
