You don't see everything that happens. Cerberus has detailed dossiers on all those they recruit. Jacob knowing that Thane Krios has a son who was abandoned is probable. There are multiple facets to Jacobs dislike. He sees Thane as a lousy father, a hired murderer and a possible romantic rival in the case of a femshep who isn't even of the same species. They don't have an argument like Jack/Miranda or Tali/Legion because Jacob doesn't mind mouthing off at someone he doesn't like but isn't going to jeopardise the mission because of it.

Exactly, Legend. That's why the whole "Assassin vs Whine" is moot. It's really a perceptivenes issue. Like - you see someone who wears a gas mask and is naked from the waist down and think: "This guy I do not like".
Jacob sees someone who is an assassin and goes "This guy I do not like". Don't overthink it. Sometimes things are that simple.
