Okay, so I don't have Isabella at full friendship, but after the quest "To Catch a Thief", it gives me a quest on "Beliefs" with her where I have to talk to her at the Hanged Man tavern. However, she's not in there, and I can't put her back into my party. Her friendship is more than halfway towards positive (I suppose that's what it's called), but she's gone. Is there any way to fix this or is she in some other place?

It's a bug. You need to reach 50% friendship or rivalry with her, then complete Questioning Beliefs before completing "To Catch a Thief" or she will take the tome and not return.
