I'd like to see some turn into antagonists actually. I think Zaeed could be hired by TIM to take our Shepard. TIM also knows where Miranda's sister is and could use that to leverage Miranda into turning on Shepard. A Renegade Shepard could have to deal with Samara as an adversary as well. I think the game will start with a fake distress call where Shepard learns that either Ashley or Kaiden is in trouble, only to have it be a trap set by the alliance to take Shepard into custody to answer for the Batarian "Incident" which makes Ashley/Kaiden sort of an antagonist and untrustworthy even when they end up on the Normandy when the Reapers attack during the trial.
