Krogans didn't suffer their fate because of the Rachni. They suffered their fate because of the council races (particularly the salarians and turians). From all the entries in the codex and from comments in game, I can't find a single instance of the Rachni committing genocide. Just murder and conquest (which all the species are guilty of except for maybe the Hanar). The council on the other hand... Genocide seems to be the go to solution. So tell me why I should kill off the last hope of a species' revival who themselves as an individual committed no crime? If we're going to commit genocide, shouldn't we instead be killing off the Turians for deploying the genophage, the Salarians for developing it and the Asari for approving it? I'd almost add Krogans to the list, but with them being uplifted solely to fight the Rachni, only to be later cursed with the genophage by those who used them, they've probably been punished enough.
I am amazed what an awesome job Bioware did with rachni queen that so many ppl have different opinions on whether let her live or not. This is the way I see this:
When deciding the fate of potentially extremely agressive species that basically compete with every other aliens in the galaxy there is no room for judgement based on individual innocence:
Is the queen innocent? Yes!
Are her offsprings potential killers? Yes!
Has the agrression from this species occured in the past? Yes!
Did Rachni show any intention on peaceful coexistence with the rest of the galaxy? No
And how do you really know that there was aggression from the rachni in the past? Maybe the council races were the aggressors. I see no reason to assume that the version of history that the Council has fed humanity is true, particularly when you recall that humanity's first contact with the Council races was met with hostility.

So now I have new speculation on the queen's help in ME3... It's possible that letting her live does not relate to helping defeat the reapers, but more in helping limit a new rachni threat (possibly a rachni civil war) as the Noveria queen has an ideological clash with the Gorgon queen due to different liberation experiences.
And as a side note... did anyone else feel that the theta styx world with the mine was designed by someone looking forward to Starcraft Ghost?

I felt that since in my perfect playthrough (7th) Wrex need to live, and the Rachni. I saved Kirrahe. That possibly means I have the salarians on my side. Without going into the details, Rachni are needed. Besides, I never like being lied to, neither does my Shepard.

BioWare seems to always reward Paragons,so no. Don't kill them.
As it should be we aren't self centered douches that go around pissing off every non-human race in the galaxy

I"m not so sure about that. The default game in ME2 is nothing but renegade choices.Ghost Warrior wrote...
Well,BioWare seems to keep rewarding Paragons and punish Renegades so I think it's better to let them live.

Metagaming reason not to kill them: The Rachni will ally with Shepard in ME3 against the Reapers

@ KotorEffect3: I'm not too sure about that... every time I turn on the news it seems to contradict what you're saying.
@ ladyvader: I think that's just reward for buying the first game, not Bioware's intended cannon. You know, you buy the first game, make the 'right' choices, get the good rewards. Don't buy the game, get the shaft and have to start with all the 'wrong' choices. In other words... marketing and angling to make sure people buy the super elite version of ME3 with all three games and the 1/16 scale model of the Normandy, complete with MaleShep and FemShep action figures... with kung fu grip of course.

Maybe. And perhaps it will result in krogans not helping you because you let the queen go.
