I'm pretty sure there was a line somewhere that stated that they weren't able to take the halla on the boat with them.
Of course the real answer is that the developers didn't want to have to include a halla model in the game, which is probably the same reason we don't have nugs or female dwarfs.

I just figured they couldn't bring a heard of Halla over on ships so they had to leave them behind. Merrill does mention that the whole clan was stuck in the ships hold, so maybe there wasn't room.
Although I would also apprieciate dev clarification, if that is indeed the case.

Fenris comments on it as well when you leave the camp toward the cave. "I thought Elves always travelled with their Halla" or something.

Huh. I thought I recalled something having happened to their halla? Killing the whole lot of them? I don't know why but.. meh might've been a mix-up 'cus a friend teased me about reminding Merril of her dead Halla when giving her the wooden halla thingy and thus getting rivalry points

The halla did come over the boat with them. A comment merril makes about the smell references it.
In act 1 there is an npc dialogue conversation between 2 of the dalish about the fate of the Halaa. A male and a female. The conversation implies the girl was responsible but not the specifics of how.

They were eaten. Either by the Dalish or the Vatrarri whatever it's called.

They were taken away by Santa Claus and put into force labor along with all of the elves, in the halla's case driving his sleigh around. Hopefully in DA3 we'll be able to kill that slaver bastard.
