He's a LI and he does have fanbase so he'll be in ME3. Also see what I wrote about him at OP.

Not very big though...

Well it's something.
Bioware can't just kick out Jacob for not being popular enough.

No. But they can cameo him if they wish.

In the last game? Not happening.

Garrus -- With Shepherd

Miranda -- Possible Ally of Shepherd, but probably also keeping her sister safe, hence she's not available as a constant companion. She'll probably help provide intel and other resources though, she's good at that sort of thing.

Jacob -- Rejoined the Alliance Military (that's what Shepherd is more or less doing after all). Perhaps he commands his own ship as that's enough of a reason for him to leave the Normandy, I'd think.

Tali -- Filling the vacuum left by her father's death. Perhaps she is part of the Admiralty now as was hinted on her loyalty quest, if not she's a strong voice among her people and will be instrumental in helping Shepherd get them to join the fight against the Reapers. Hmm, or maybe she's just a regular squad member (some reports saying that...she seems like a prime candidate for a temporary squad member though).

Grunt -- Doing stuff for the Urdnauts

Legion -- Probably visiting his people and updating them on what has been going on. The update itself might take nanoseconds, but reaching consensus could take a while. Like Tali, he'll be instrumental in helping to secure the help of the Geth. There will probably be a Geth-Quanarian peace made in ME3 if you want both sides to help you.

Mordin -- Given the threat of the Reapers and his doubts about the Genophage, he's probably working on a cure (with an alternative solution). Perhaps this depends on various factors, such as whether Wrex is alive.

Samara/Morinth -- Off doing their own stuff. Morinth wouldn't care and Samara would go back to Justicar duties. The latter could make a brief cameo, I suppose.

Thane -- Dead

Zaeed/Goto -- Off doing their own stuff. I don't think DLC characters will get much more than a cameo...unless they become DLC characters again. Honestly though, I don't really care, the DLC characters were rather flat overall given the extremely limited conversations.

Jack -- Probably working out her rage issues on the Reapers solo.

Didn't Bioware have a "Draw your Shepard in Support of Curing Thane in ME3" event on Twitter a few months ago? If memory serves it was pretty damn successful, and even Bioware acknowledged that.

I hear that quite a bit too, many people thought he was boring so they think he'll be cut out completely. However i'm sure there are quite a few who romanced him, and cutting him out or reducing him to a cameo alienates those fans that did romance him. He'll likely be in Mass Effect 3, I do like your theory that you have the option of sending him off for N7 training though. Gives those that didn't like him an option to see less of him.

Whatever the case, I like all your theories. The Grunt one hurts my innards a bit though.

Kaidan / Ashley - Given the way they treat you at Horizon, likelier to be enemies than allies.

Garrus - returns.  Like everyone else says, he has nowhere else to go.

Liara - A lot will depend on how the Shadow Broker thing works out for her.  May get tired of desk job.

Miranda - You're going to have to kill her.  She will be conflicted about it, but TIM knows how to pull her strings.  Possible threat to the sister.  I also suspect that if you finagle her death in ME2, she will be Lazarused back so you have to kill her again anways.  And she is a clone.  An army of Mirandas would be scary.

Jacob - Another Alliance soldier gone Cerberus.  May be your first squad mate in jail.  May disappear afterwards.

Mordin - Expect him to be back.  Genophage issue is going to be large.

Grunt - Expect him back for at least part of the game, may be temp. squadmate while you deal with krogan vs. salarians.

Wrex - Has done well enough for himself after first game.

Thane - I'll send flowers.

Samara - Her commitment to the mission was only temporary, and she's met the conditions for release.  Out doing justiciar stuff.  Likely cameo; unlikely squadmate.  Morinth is going to be only a cameo if she is available for a return; can't see Samara not mirroring her fate.

Tali - I expect to see her back, and hopefully stay for the full game.  One of the most character developed NPCs.

Legion - Not sure.  Character was introduced too late in ME2 to really form strong opinions on him.  Geth decisions likely to be critical.

Jack - I hope to see her back.  She's like Garrus.  Where else does she have to go, besides back to prison?  This may be where she reconnects with Shepard.

Garrus Vakarian:

He's with you from start to finish. Though you can left him on Palaven's moon, where Turians evacuated, so that his leadership skills don't get wasted and he'll be more useful then just be another grunt by Shep's side. You meet him again before assaulting Sol system personally. If LI then you even "talk" private but not in PG-13 style.

This is a good theory.

My comments in blue...

Jacob Taylor

While Shepard is being trialed he returns to Alliance and signs up for N7 special training. In the middle of ME3 he returns as squadmate.

Mmm unlikely. He's not very popular. I expect cameo.

Miranda Lawson

She stays on Normandy but no longer 2nd in Command since she's not part of Alliance and do to her former loyalty to Cerberus. Instead it's Ashley/Kaidan. Not Shepard's choice since he/she will be part of Alliance again in ME3.

Miranda is more popular, but the Cerberus turning on Shepard thing likely means that both Miranda and Jacob will be trying to keep a low profile in ME3. Their Cerberus affiliation makes them unlikely to be squadmates in ME3. Just complicates things and the Alliance will likely have given them the boot.

Garrus Vakarian

He's with you from start to finish. Though you can left him on Palaven's moon, where Turians evacuated, so that his leadership skills don't get wasted and he'll be more useful then just be another grunt by Shep's side. You meet him again before assaulting Sol system personally. If LI then you even "talk" private but not in PG-13 style.

I truly doubt Garrus is coming back as permanent addition. Like to be wrong, but my instincts say it's too good to be true (squad balance, etc.) It's being hinted that he's going to get killed anyways, which leads me to believe he's just going to be around for one mission. Probably gets killed by a Reaper or Cerberus to make you hate them that much more. Actually might be Cerberus now that I think about it. Could become a victim of Kai Leng. Garrus lacks "plot armor" which doesn't make it good for ME3 squad balance if he may be dead already. otherwise Bioware has to create a temp squadmate in his place.

And I'm not going to argue that Bioware may or may not leave you with more/less squadmates. Everyone who plays ME3 will have the same number of squadmates for the entire game. (Also in regard to Ashley/Kaidan debacle, if you have Ashley then Sanders will be a Sentinel. If you have Kaidan then Sanders will be a Soldier. That's how they are planning to ensure squad balance in ME3 with Sanders being the "new guy". This is the easiest way for Bioware to handle this since it only actually requires creating one new character. Change a few lines of dialogue, but really that's it.)

Mordin Solus

He'll be with you from start but won't be squadmate and insted he will be just scientist on Normandy because he's too old for combat. Though he can be temporarly squadmate on salarian homeworld do to genophage issue.

Pretty sure Mordin will make a cameo. Be really surprised if he's a squadmate again. It's hinted he had plans to retire soon anyways as he's rather old by Salarian standards.

Grunt:

He goes to Tuchanka because krogans need him and he thinks Shepard is weak for surrendering himself/herself to Alliance. If you didn't do his loyalty mission he'll be hated on Tuchanka by everyone except Wrex/Wreav.

If there's going to be a Krogan squadmate again it will be Grunt. Though true we may not have one in ME3, though that seems odd given the trend so far. We always have a Krogan available for the team. I expect a Wrex/Grunt cameo on Tuchanka. Of all the squadmates I'd say Grunt is the most likely to stick around from ME2, since he lives to fight.

Jack:

She's with you from start to finish only if she was loyal in ME2.

Yeah, expect cameo again. Cameos work for everything, even LIs. It's not like a cameo makes it impossible for their to a romantic reunion. I mean come on. It's nt like when you romance a squadmate they actually change anyways.

Tali'Zorah vas Normandy

She'll be with you from start to finish. She'll take large role in Geth-Quarian conflict. Depending how you treat her she'll either betray you or stay with you if choose to side with Geth.

Eh maybe. More likely she's going to be with her people. I say cameo is more likely and possible temp squadmate for whenever you visit the Quarians.

Thane Krios:

You'll have a choice( only if he was loyal in ME2) to either keep him in squad but dies in middle of game or let him go to treatmen on Hanar homeworld. If he was a LI, he'll visit Shepard personally before liberation of Sol System. Otherwise you get either email or something better, he'll contact you like Admiral Hackett in Arrival or Council in ME1 on Normandy.

Pretty sure given his condition Thane won't be an active combatant anymore. Too risky. Plus he has things to take care of before he goes. Cameo again I say. Pretty sure the Suicide Mission was his true last mission.

Samara:

She leaves. If you are Renegade you will only get an email since she'll have to kill you do to her code, while Paragons will get cameo and she might help a little to get help from Asari.

I expect a cameo, could be very interesting depening on whether on how Paragon/Renegade you've been. If you've been bad I wouldn't be surprised if she attacks you. Probably will meet her in Asari space.

Morinth:

She leaves you since you are part of Alliance again. Might return as squadmate later in game.

If Morinth does even make a cameo it'll be very breif at best.

Legion:

He'll be with you from start to finish. He'll take large role in Geth-Quarian conflict. Depending how you treat him he'll either betray you or stay with you if choose to side with Quarians.

Mmm maybe. Legion could easily come back as Squadmate in a number of ways, so I don't doubt this one as much. He is the token Geth afterall. Though a cameo may be likely, but I suspect some Geth will likely join you. Unless in ME3 there is an actual war with the Geth. Who knows maybe you'll have to choose between Tali or Legion? It sounds like the Quarians are attacking the Geth again. Although Shepard may be able to find a peacful solution.

Zaeed Massani

Leaves. Might work for Shadow Broker though. Cameo.

Why Zaeed work the Shadow Broker? Either: A) He takes over the Blue Suns if you killed Vido; making life easier for you or B) He'll go hunt down Vido before the Reapers nab him. That's what I expect Zaeed to do. It'd be nice if we get a Cameo, not sure how Bioware plans to handle DLCs like this one.

Kasumi Goto

Leaves. Might work for Shadow Broker though. Cameo.

Eh again why? Kasumi is a thief not an information broker. Why we should really work for Liara anyways? That's kind of bad business on her part. She's like to be keep things secret. ZShe might have a cameo, but that again is iffy. Email for sure though.
:P

Also I'm pretty sure in ME3 Cerberus will have removed Liara as the Shadowbroker. Think about it: Why did they help us take the down Shadowbroker? I'll tell you why: So T.I.M. could become the true Shadowbroker of the galaxy what else? I assume he forcibly took over and Liara is now on the run from Cerberus. Pretty sure she's a permanent Squadmate along with Ashley/Kaidan. She can't die so it's almost a sure bet she'll be in ME3 for the duration.

It's funny I'll likely be mad over gameplay chnages if anything, but most people here will rage like no other when they find out when the ME2 is largely going to be out of action. Poor Bioware everyone will be mad at them for something... Betcha they keep a tight lid on who's actually in ME3 up til release to avoid fan blowback more then anything else.

Mmm unlikely. He's not very popular. I expect cameo.

Popular or not, he MUST be more then just a cameo since he's an LI. By N7 training and better execution of his character writing, he might get more popular and not treated like a joke among community.

Both Miranda and Jacob quit Cerberus if you decide to blow up the base. Both of them can just be put under house arrest and after Reaper invasion of Earth they are released back to Shepard, thogh Jacob decides to go for N7 training and get's back in middle of ME3 while Miranda stays but under watch from Alliance.

Garrus Vakarian

He's with you from start to finish. Though you can left him on Palaven's moon, where Turians evacuated, so that his leadership skills don't get wasted and he'll be more useful then just be another grunt by Shep's side. Garrus lacks "plot armor" which doesn't make it good for ME3 squad balance if he may be dead already. otherwise Bioware has to create a temp squadmate in his place.

That would just ****** off the fanbase, especially since they confirmed he will be a permanent squadmate.
And his death was just a rumor, like multiplayer.

In that case, none of the ME2 squad should return since everyone can die and Bioware specifically said there won't be replacement and if character is dead, he/she is dead.

I don't think he would retire in middle of Reaper invasion.

Maybe he'll join back with Shepard with my theory.

Eh maybe. More likely she's going to be with her people. I say cameo is more likely and possible temp squadmate for whenever you visit the Quarians.

She can be exiled. And they already know about Reapers and plan to attack Geth. Case closed.

Thane Krios:

You'll have a choice( only if he was loyal in ME2) to either keep him in squad but dies in middle of game or let him go to treatmen on Hanar homeworld. If he was a LI, he'll visit Shepard personally before liberation of Sol System. Pretty sure given his condition Thane won't be an active combatant anymore. Too risky. Plus he has things to take care of before he goes. Cameo again I say. Pretty sure the Suicide Mission was his true last mission.

He'll die anyway. Why wouldn't he mind to fight little longer before he dies? Especially since his son could have killed that Turian or be in jail.

Samara:

Only an email from her if you were Renegade since her Code would force her to attack you so she'll avoid Shepard.

Hmh, Legion is an unique platform and there's none like him. Very doubt to get new Geth squadmate.

Vido is not leader of Blue Suns and I'll think Blue Suns would go on witch hunt on Zaeed for killing Vido. And he works for Shadow Broker for wanting to retire after Reaper Invasion is over and if Vido is not dead, to hunt him down with SB forces.

Kasumi Goto

:P

Not as a information broker, but as a soldier, or even better, to steal other people informantions.

And how does Illusive Man knows true location of Shadow Broker base? And even if he does, Shepard knows as well. He/she could just blow up that ship any time.

As for Miranda:

(1) I take it as a given that if you did her loyalty mission, her loyalty is more to Shepard than to Cerberus at the end of ME2. If you kept the base, it just didn't conflict with her Cerberus affiliation. As Cerberus is after Shepard in ME3, but she'll probably avoid contact with the Alliance, she'll infiltrate Cerberus on Shepard's behalf and eventually give him critical information about Cerberus' motives for coming after him. This may result in a mission with her, after which you'll have the option of re-recruiting her into the team for the rest of the game.

(2) If you didn't acquire her loyalty in ME, the same will happen since I can't imagine Miranda will support a Cerberus that's working for the Reapers, except that you won't get the option to recruit her. She'll go her own way and you'll not hear from her again.

(3) If she died in ME2, you won't be getting that critical information. You will still have the Cerberus-related mission but won't have someone to guide you. This may reduce the number of options you have to deal with the Reaper threat.

(4) If you're a new player, it's the same as (1) - Miranda is assumed to be alive and loyal to Shepard (this is necessary since I assume new players will get an opportunity to romance the existing LIs). The ME2 endgame choice will be determined by the new prologue.

Her romance will be seamlessly integrated into scenarios (1) or (4).

Pure speculation follows

Jacob: He was killed by his lack of popularity with the fans. He will sacrifice himself early to allow Shep and co to escape. A brutal and bloody death as his body is torn apart at the hands of weird husks.

Garrus: Always with you.

Miranda and Jack: Both will be available for about half the game. At a key point once you have dethroned TIM, Miranda will want to take control of Cerberus and run it from the Normandy. Jack will not like that and rather see it permanently destroyed. Pick one.

Mordin and Grunt: Grunts subliminal memory imprint will trigger compelling him to murder/avenge a generation of Salarian young. Mordin won't accept that. Pick one.

Tali and Legion: Quarians go to war with the Geth. Pick one.

Thane: Leaves to look after Koylat.

Samara: At trial for Shepards defence, leaves early to rally the Asari.

Morinth: Will leave before the trial/game starts.

Zaeed: Leaves before trial. Builds mercenary force to fight reapers. Meet him as a cameo on a single mission. If Vido is still alive they will be re-united against the common enemy, the reapers.

Kasumi: Leaves before trial, will not risk being placed into the hands of officials on earth. Cameo related to data in greybox.

On topic and seriously though: Basicaly if a character is popular enough the writers and programmers will find a way to include them as squadmates again.

Oh no, not again...I really don't wanna kill him off during my new playthrough...but it looks like I'll have to, to make sure he won't appear in ME 3. For the love of God, even Jacob's loyalty mission was BORING!!!

Jacob Taylor:

I like it.  More than I like Jacob himself.

Miranda Lawson:

Definitely agree with her being on the Normandy
but I'm on the fence about her status on board.  It makes sense for you to choose who you wish to be your 2nd in command, that would be a great way for Bioware to appease its fanbases.

For sure start to finish on the Normandy, might even by my 2nd in command if given the option; God knows, he deserves it.

Mordin Solus:

He'll be with you from start but won't be squadmate and insted he will be just scientist on Normandy because he's too old for combat. Though he can be temporarly squadmate on salarian homeworld do to genophage issue.

I have a feeling he might be dead already or die halfway through the game.

Grunt:

He goes to Tuchanka because krogans need him and he thinks Shepard is weak for surrendering himself/herself to Alliance. If you didn't do his loyalty mission he'll be hated on Tuchanka by everyone except Wrex/Wreav.

Grunt will be with you for the last half of the game after him and Wrex/Wreave deal with the Krogans.

Jack:

She's with you from start to finish only if she was loyal in ME2.

I think if she's alive and loyal she'll just make a cameo for maybe a side mission or something.

Tali'Zorah vas Normandy:

She'll be with you from start to finish. She'll take large role in Geth-Quarian conflict. Depending how you treat her she'll either betray you or stay with you if choose to side with Geth.

More thank likely going to be a half the game type deal.  She'll be way too busy especially if she takes over for her father which was hinted at in ME2.

Thane will be with you, hes dying anyways and hes an assassin turned badass galaxy superhero, why not go out in a blaze of glory?  He'll die near the end sacrificing himself for you and the rest of the crew or you and whoever else you brought with you on some mission.

Samara:

She leaves. If you are Renegade you will only get an email since she'll have to kill you do to her code, while Paragons will get cameo and she might help a little to get help from Asari.

Samara I'm unsure about also simply because she's a Justicar and should be concerned with the greatest and most imminent threat to the galaxy.  That being the Reapers; what better way to fight the Reapers than stick with Shepherd and kick some ass?

Morinth:

She leaves you since you are part of Alliance again. Might return as squadmate later in game.

She'll be gone.  Off doing bad things somewhere.  Don't pick Morinth.

Legion:

He'll be with you from start to finish. He'll take large role in Geth-Quarian conflict. Depending how you treat him he'll either betray you or stay with you if choose to side with Quarians.

Agreed.

Zaeed Massani:

Leaves. Might work for Shadow Broker though. Cameo.

Agreed.

Kasumi Goto:

Leaves. Might work for Shadow Broker though. Cameo.

Depending on what you did with the Greybox she will leave and go into hiding or leave and continue doing what she does best and possible to some work for Liara on the side.

Miranda Lawson:
She's working with whoever is who powerful father either out of mutual interest or Daddy threatens to go after her sister/his other daughter if she doesn't cooperate. Based off the fact that she's so hard to kill off in the Suicide Mission, I think she's going to have the biggest role out of any former/current squad member. I believe her and her father will affect events during Shepard's visits to Earth. Exactly what, IDK. (Weird how I thought of all of this on the fly but yeah, that how a feel.)

Garrus Vakarian:
Basically your personal body guard that will give commentary here and there. Besides at least one major event (I'm guessing the one whre Shepard has to decide if the Turian race gets wiped out or not), I don't expect GV to have any major involvement in any of Shepard's decisions.

Mordin Solus:
Teamed back up with Captain Kirrahe (if survived, I guess with just some other scientists), Solus tries to do whatever he can to help out his own people and even other races to repent for his involvement in modifying the genophage.

Grunt:
Doing whatever he can to help Krogans on Tuchanka. No waya tank bred becomes a clan leader..unless something major happens.
Jack:
Ponytail is either a lone wolf or....helps out other people who have been through extreme situations. Maybe even bands with survivors of other Cerebus experiments.

Tali'Zorah vas Normandy:
Helping her people take back their homeplanet. I 100% believe this one. I just don't see how she could go and do anything else.

Thane Krios:

Bonding with son and maybe trying to go back to his crazy home planet.

Samara:

Patroling Asari space. Will attack ME2 Renegades on sight.

Morinth:

I'm praying she "mind controls" a village or whatever like her mother has said she has done before and you have to take her down. This time, instead of making Samara look like an idiot when it comes to intel with the fact that she didn't have countless exit strategies when you meet her, shein fact does which affects the mission.
Legion:

Goes to work on the Dyson Sphere with the "rogue" geth that was affecting the sun in ME2 (the one by the planet where you get Tali as a squad member.) I strongly suspect the Dyson Sphere will have a role, if not the role in beating the Geth as seen in all the Prothean Beacon stars exploding visions. I'm guessing it'll set off a chain reaction. Working with Legion will make that all the easier but the difficult part will be convincing people to work with the Geth.

Zaeed Massani:

Starts a new mecenary gang or is pursing the leader of the Blue Suns if he's still around.

And Jacob Taylor. I thought about it and I either see him rejoining the Alliance or becoming what Garrus was in ME2. For some reason, I think he could become good or bad based off of his loyalty mission or maybe somethin else.

My WTF thoughts on these two.

Crazy psycho blue lady. She won't sit still for long. Morinth will go after prey soon enough.

WHAT?! Machine that, you know, people hate. Sure moron Citadel people that he was some personal robot or something but Legion won't get to be in plain sight on Earth at all and will drift away because of that.

Reapers are threat to her and I'm sure she can't charm them.

Well he was confirmed to be seen in the end of the prologue.
Also, Alliance would more like to try study Legion then blast him on sight since he talks and follows Shepard.

I have a feeling he might be dead already or die halfway through the game.

He's now in last decade of his life.
So unless ME3 will span over 10 years, I doubt it.
Also he's only 50 year old in human years, not real one.

Grunt:

Somebody needs to be kicked out and for Grunt it makes some sense to leave.

Jack:

I think if she's alive and loyal she'll just make a cameo for maybe a side mission or something.

She's a LI. She CAN'T be side-lined.

Tali'Zorah vas Normandy:

More thank likely going to be a half the game type deal.  She'll be way too busy especially if she takes over for her father which was hinted at in ME2.

She is TOO YOUNG to be an Admiral! Youngest human admiral ever made is 49 years old!
Also her leadership skills are still not good AND she can be exiled while still being loyal and LI.

Thane Krios:

You'll have a choice( only if he was loyal in ME2) to either keep him in squad but dies in middle of game or let him go to treatmen on Hanar homeworld. If he was a LI, he'll visit Shepard personally before liberation of Sol System. After you finish up with CB, her oath to Shepard is done. She follows the Code, remember?

Morinth:

She leaves you since you are part of Alliance again. Might return as squadmate later in game.

She'll be gone.  Off doing bad things somewhere.  Don't pick Morinth.

Maybe, maybe not.
I gave her greybox just so I can screw over Alliance.

First of all, though I like them all more or less, It wouldn't bother me if they were just non-recruitable cameos, since I mostly took them to a fight for their skills and not for their personality.
Those appearances however need to be extensive in dialogue and for LI's I'd like at least the option to take them along on the Normandy, though that wouldn't make much sense for those kick-ass types to just sit on their hands aboard the ship while others get all the action. with the exception of

Thane, whose condition might have deteriorated rapidly, so that he is no longer physically able to fight. But I am currently unaware of how Kepral's Syndrome really progresses, so this scenario might be cr*p. In case it could work and Thane is her guy, FemShep might take him along for moral supprt and tactical advice.

Jacob: I like the idea of him going back to the Alliance and with a recommendation from Shep they might even consider him for special training. Naturally he just would have started, when the reapers attack and the most likely orders for him will be to help defend earth. So he'll only rejoin your team in the end when you take back earth - if he survives that long; we all know he likes to take heavy risks and volunteer for dangerous jobs ;-)

Miranda: Cerberus has been one of the defining powers in her life, so breaking with them probably will lead to some kind of crisis that results in her going off on her own for while to do some soul searching. After Shepard realizes that Cerberus is now after him, he goes looking for her because of her intimate knowledge of the organization to help him against this new enemy.

Jack: The experince of being part of a team for once and accomplishing something greater than the satisfaction of her immidiate needs and whims are bound to change her. Finally feeling something akin to self worth and not just rage and hate and lust for destruction, she is struggling with her inner compass. So she might want to relive that experience and stick around.

Garrus: - insert quote from OP here -

Tali: Vas Normandy - 'nuff said! (Either grateful you helped her or exiled and nowhere else to go!)

That's it for the ME2 LI's.
Maybe I'll resume this post for the rest of the squad later..

Well she does quit Cerberus if you destroy the base.

I think she'll be more upset for not being more in charge since Shepard will be back in Alliance and I'm sure Alliance doesn't want someone from Cerberus as XO.
