WHAT?! Machine that, you know, people hate. Sure moron Citadel people that he was some personal robot or something but Legion won't get to be in plain sight on Earth at all and will drift away because of that.

Well he was confirmed to be seen in the end of the prologue.
Also, Alliance would more like to try study Legion then blast him on sight since he talks and follows Shepard.

If they are trying to study him then he can't just walk around with Shepard. They either shoot him and study him or capture him or study him or what I think will happen...he'll GTFO of there. hehe

Miranda might take a leave of absense to go hide her sister from Cerberus. Getting her back would require another quest.

Seeing as Shepard goes on trial, I can't see many members of your squad being with you at that start: Jack, Thane, Kasumi are criminals; Miranda, Jacob and the entire Cerberus crew have worked for a terrorist organisation; Legion is a Geth; none of them will want to present when Shepard is arrested or hands himself in. I imagine most will join you later in the game, depending on loyalty. Samara may leave as the mission is over and she may see Shepard as being against her code seeing as he is on trial for war crimes. I imagine you can persuade her to join later depending on choices made.

I agree with most of the points in the OP though.

^^ This is logically what should happen given the circumstances. The fact that Shepard is now alligned with the Alliance (unless Cerberus is secretly a part of the Alliance as a sort of black-ops-group) would make the inclusion of Miranda, Jacob, and most of the crew, including Joker and Chakwas, subject to arrest and if I'm not mistaken; court martial. The official statement (believed by most people in the game) is that Cerberus is a "terrorist organization"...the council goes so far as to call them "sworn enemies"...for the Alliance to ignore all of that past history and pretend there would be no consequences and allow them all to just prance around on a newly retrofitted Normandy is beyond rediculous. They are from the point-of-view of the Citadel Council and the Alliance, a security risk (even if it is just perceived). After all, Shepard is being brought to justice for perceived wrongdoings, why not Miranda and the others who willfully joined up with the organization knowing their past deeds(and in some cases excusing)?

OOooo Sudden Thought, Make that a turning point. I mean we have been
getting hints that the Reapers where making deals with people for stuff.
What if Sheperds one is a cure for Maranda's, Strility but he "walks
away" and that would be a prefect drama point. And they promise not to
be killed.

see... Ash... only that could be a strait up blackmail.... maybe some
sort of evedince that will make the allince... no... wouldn't matter too
much. Reseriection of dead squadies?? No.... I can't think of a good
one....  Maybe allow Ash to get vengence for the dishonor by letting her
watch the genocide of the Turians? Or a play on reglion... let her
become part of her god?? Or maybe Reapers start brainwashing her into
thinking they are the "God" of religion.

Jack would be... I dunno Erase the mental truama's and effectivly a mentel memory re-write.

Tali's would be allowing her to walk around without a suit.  Or some such.
