It would be a lot more powerful if you had the choice between letting him live and bringing him into alliance custody, letting him go or executing him in cold blood. Fighting him would just seem like such a copout and it would be the heroic "I'm forced to kill him in self-defense" type of thing rather than a true difficult choice.
Turning him over to the alliance: Maybe he escapes, or he has connections to get him released so he disappears and restarts Cerberus - can you really trust the alliance?
Letting him go: Will he restart Cerberus? Almost certainly, is that what you want? Maybe you believe in Cerberus and he agrees not to come after you again, but do you trust him?
Killing him: End it once and for all, put a bullet into his head in cold blood and walk away. You don't trust him or the alliance, or you just want revenge.

What was the point of his important backstory in Evolution, then? I think that the Illusive Man has a huge role in stopping the reapers. He is an asset that Shepard needs.
