No, I believe the Batarian thing is canon, as is LOTSB. If you don't play them, they still happened and will be summed up on the "Previously on ME" at the beginning of the game.

If Shepard gets a promotion it's likely it would come at the end of ME3. Somehow I think everybody will be a bit too busy not being harvested into reaper goo, to worry about ranks and titles, until Shepard headbutts the last reaper. Worked on the Krogan. Will work on the Reapers!
