It's possible that the discrepancy with Knight Commander Meredith's dialogue is intentional - when she wants Hawke to work for the city, she says something to inspire or goad him/her in that direction. But when Hawke gets involved in the conflict with the templars and mages and wants to be Viscount, Meredith sees that as a potential threat and will do what she can to stop it. Though referencing Hawke's former refugee status seems more an insult than anything else.
You can probably explain the inability to stop Bethany from being taken away as not adding extra conflict for Leandra. All along, Bethany has been trying to avoid the templars, so it almost seems an inevitable fate (though I don't intend that to be a defeatest attitude). Most likely, it's just story structure - Bethany is removed at the end of Act I, allowing you to get immersed in the mage/templar conflict without the influence of an immediate family member as a mage. Then how you have Hawke deal with her return at the end of Act III can be contingent on the decisions you made up to that point.
Just speculation though.

I agree 100% wif whykik, she wants ur strength in Act2 but whn ur idea's class wif her's she's like "fk u!!"
It might also had something to do wif the lyrium too that caused her inability to reason. I mean come on, Anders was the one who destroyed Chantry, not the random mages who could barely cast a fireball
Edit: o and u can't save Bethany because it wuldn't be as dramatic, story wise of course.
I wulda burnt down Kirkwall for her too though
