I had Merril with 2 armor upgrades: +1 socket, +40 health (or something you buy from the elves) and I had Rune of Fortune attatched to the armor.

Once I romanced Merril and she got the new looking armor, it lost the +1 socket upgrade. It still shows 2 upgrades under the armor, but the socket and Rune of Fortune is not there. It does not show on Sandels enchantment bench either.

After this I went to the Sundermount to fetch the 3rd upgrade to Merrils armor (+regeneration). This "fixed" the problem and +1 socket came back BUT it was empty and Rune of Fortune was gone so I had to put in a new one.

Not game breaking or permanent (assuming you haven't fetched all the upgrades so you can "reset" the armor after asking Merril to live with you), an annoyance anyway.

The same goes with Isabela. Solution by now is to make outfit change (romance scene) before buying armor upgrades.
