Im at a point in ME2 where I can choose to have a relationship or not with a crew member, but as this toon is a carry over from ME1 which had a relationship with Kaidan, I want to be able to play it through from this point both ways (honour Kaidan, and find a new love) in readiness for ME3.
Will I be able play this one through to the end, then go back to say, saved game 21 and play it through again but choosing differently? Will I have 2 different games that I will then be able to port into ME3?
I'm just concerned with the coding given to my toon when created and whether this affects her saved games.

I believe so. Each save stores all its flags independently of the others, so what you're thinking of doing will definitely work in ME2 itself.
We don't yet know how importing into ME3 will work, all we know is that there doesn't seem to be a special end-game save. I think it's relatively safe to bet that we'll be able to choose any post-Suicide Mission save to use, in which case you'd be covered. I'm just another player though and can't guarantee anything.
