This is how I would end Mass Effect…..

At the end of ME3, when the Reapers are finally being pushed back and victory is nigh, the Normandy is captured by a gigantic carrier ship of unknown make, unlike the Reapers and twice they’re size. Effort to escape it’s gravitational beam are hopeless and it’s shields block any fire from other ships. The Normandy SR-2, along with Shepard and co. is swept from the battlefield. Days pass and Shepard along with the crew have disappeared. They have been taken by the longest living group of species to ever exist, who live in thousands of clusters hidden from the rest of the galaxy only connected by what look like inactive relays hidden in space clouds scattered all over the Milky Way.
They are taken to brighter version of the Citadel, surrounded by gigantic defensive space stations protecting it. But the scariest thing is the Reapers flying around the stations and this ver. of the Citadel with no intent of attacking the organic filled ships that pass right beside them and dock inside them. Shepard and crew are taken in cuffs through this Citadel, seeing hundreds of new species. Shepard is then, in front of a Council representing every species in these clusters, explained that the Reapers and the cycle of genocide, the mindless Collectors and everything in between is one big experiment which they call “Unnatural Selection” or “Tempered Evolution” designed to choose which races are worthy of joining they’re ranks and control the galaxy. Everyone is shocked to the bone, Shepard the most. They tell them that Humanity was chosen due to Shepard’s exploits in killing the “Vanguard” and that they’re position was cemented when Cerberus, a human exclusive group, eliminated the Collectors, who they used not to create new Reapers, but as slaves to serve as one final test for the previously chosen race to “ascend” into galactic superiority.
Shepard is then offered the honor of signing the “contract” and becoming the leader of Humanity in this new role of superiority, as they view Shepard as the greatest Human to have ever existed. His non-human crew would be allowed to stay but not allowed to reproduce. Shepard then has to decide to assimilates all of Humanity into the ranks and continue the Reaper genocide to decide which races are worthy, or not to join and fight in hope of eliminating the Reapers and taking down this abominated process and all who have taken part in it.
Renegade: Shepard agrees, if only to save Humanity, and becomes the representative of all Humans. Only a handful of chosen Humans are taken to the new clusters and scattered to procreate and rebuild Humanity with the help of the new races who give them planets, ships, technology and everything they could ever need. All other races face annihilation at the hands of the Reapers who were only paws and puppets to serve the true masters of the galaxy in the goal of finding those species who are above the rest. The game ends with a bittersweet remark; “No kingdom lasts forever”.
Paragon: Instead of ending the game like the Renegade choice, Shepard says “NO!” and a missive firefight starts as the councilors are evacuated and Shepard ‘n’ co. fight they’re way towards the Normandy with one of the squadmembers saying “Déjà vu”. The Normandy is contacted and it blasts it’s way through Reaper and carrier alike, with the ground team successfully escaping the new found system with many valuable data recovered from they’re mainframes by EDI. They then fight the Reapers and eventually win the war with the new technology developed from the new races that abducted Shepard. The story ends with the Reapers defeated but with a new common enemy in the horizon who now are convinced Humanity is beyond saving and are preparing to go to full scale war against the victorious races once they recover and find an alternative to the Reaper who would do they’re dirty work, the alternative being they fighting themselves.

I think your ending doesn't address why the reapers are harvesting human genetic material. Which is a big part of the plot. Why are these species stopping evolution? What are they afraid of? If these species aren't worthy why are they destroying them? Do they view us as evil? I don't like the idea of reaper as servants for another more powerful entity. Sorry. Too much to spring on us at the end of a trilogy.
It would open up for more games! They need more Reapers? Use the discarded races! Harvesting Human genetic material? To see if we're worthy and make a Reaper out of us as a trail to see if we can overcome it! AND WE DID!!!!
Why are they destroying the other races? Fear of power, they're too dangerous and unpredicatble, ect. Many excuses to satisfy themselves

The game was planned as a trilogy and I'm sure ME3 is where Shepards story will end.
The idea of some sort of sentient being, the last surviving creators of the reapers lets say, having to either be defeated or confronted about their creations...is an interesting aspect. But the rest of the idea puts a bad feeling in my chest.

People keep saying that BSG is amazing, blah blah but I remember turning off the TV after the first 20 minutes because the dialog delivery was so bad. It's sad that the merits of the fiction are hidden behind bad acting, and silly soap opera esque dialog

That comment just made me feel rather old.
. . . Well, even though they sound Swedish, I can tell you, they aren't.
As for your story - well, it's not terrible, but it's pretty amateurish, and hinges on wish fulfillment. But condiering you don't know who the borg are . . . I assume you must be young-ish, so it's understandable.
You'd like to see a bunch of "assimilated" races and at the same time present the option for Shepard to essentially kind of side with the Reapers in order to protect humanity. These aren't bad concepts, and we may yet have both in ME3 (honestly I'b be surprised if we don't get at least one element of that).
BUT you use essentially a deus ex machina of, "a completely unehead of group of aliens comes out of nowhere to make this offer all of a sudden". If nothing else, this invalidates the Reapers as a species somewhat. The big problem there is that BioWare has spent 2 whole games trying to make them VERY threatening. They've had control over very powerful groups like th egeth and the collectors, which makes them a thretening race. To just all of a sudden say, oh wait, they're tools too, makes them seem pretty weak and counter-intuitive to what the Reapers are supposed to be.
I'd suggest it A) not be other aliens exactly, just some sort of "High Command Reapers" or a sort of "ambassadorial" reaper as oppossed to a bunch of random other aliens from planet nowhere.

Why in the hell would you like Mass Effect then?
Mass Effect is basically "Action Star Trek".
And not liking BSG . . . I suppose to each his own, but I can't seem to see why someone would never like that show. It's well paced; has solid, sometimes excellent acting; is mostly well written (there are flaws and crap episodes here and there but every show has those from time to time) and often enough has some interesting or at least relevant ideas . . . PLUS Space Combat, Robot Gunfights and Cyber-Sex. What's not to like?
But again, why Mass Effect? BSG and Star Trek have obviously heavily influnced BioWare in ME2's development. It seems pretty natural that if you see the game's appeal you would see some of the appeal of those shows.
