Actually, IN1 has already released a fix that does exactly this. He put it up in the Strategy forum. I'll see if I can find a link.

Thanks mate, but I am afraid it's not working for me for some reason.
I 've already installed this mod last week, well before I got to act 3.
However, I realised that while Sartarreh itself changed to fire damage, proving the mod works to an extent, Final Thought was still physical.
I just re-installed the mod, but it still didn't work

If you installed the mod after getting the staff, that might be the issue. It's possible that you need to go back to a savegame before you acquired it... (a guess based on experience with other DA2 mods)

Nah as I said, I installed it before I got to act 3. The staff can only be obtained then.

That's odd. I know it works for me. Try adding the staff via vaddin and tell me what you see. Also, make sure you don't have other mods that override the uti/interfere with it.
I have a suspicion the staff might get flagged and baked into your save the moment you enter Black Emporium in Act I.

You are right, the staff is flagged as physical-only since Act 1.
I added it via vaddin and it works now.
