See that you find out what will be BioWare's next big trilogy and start spamming their mailboxes with demands that they put a female on the box cover, but leave Mass Effect alone.

Well yes this is certainly the case in fluff. But that's because bioware made the choices to have this be so. They're not making a documentry here, and noting down what they see, they're creating a fictional universe. Which leaves the extent to which we've just seen male representation of basically all the races open to question.
It's no one descision. The krogans are done for a very interesting reason, and it seems like it would be really interesting to explore the effect that has opon salarian society (we get an all too brief look sure). However, when all taken together, then yeah, it sets off little red flags to me.

As for the advertising thing? I always found that strange that Bioware didn't market both. Or simply leave Sheperd off the front cover. It's not like anyone would pick up Mass Effect look at it and say "Eew... A woman. I'm not getting this." I mean, if that's the case, why is Ashley on the front?
That said, I like both gender Sheps. Both of them bring a smile to me for different reasons.

It's a lot easier to pick one variation of Shepard for marketing and just go with it. It would be too confusing to some people if Bioware kept jumping between male and female Shepard.

In Portal 2, the main character is female, right? So, following your logic, that game is more for the female players?
Or the Pushing Ice by Alastair Reynolds? Because of the main character, is it more for female audience?
I'm pretty sure you know where I'm pointing at. It's not a sign of sexism, it was just a decision to make. It would have been either male or female commercial face, and they chose this one.
We could also ask if the game is more for causcasian palyers, because default Shepard is not Japaneese for instance. Or if it's more for US players as the character clearly doesn't speak in Russian, etc.
