Completely improbable. Indoctrination is a passive effect that by all current evidence takes time. Considering Cerberus cells all take orders from TIM, and they already have first hand knowledge of the process (via their science team on the derelict reaper) it's unlikely TIM would order his soldiers in the presence of a reaper to be indoctrinated.
There's also the fact they were never shown to have anything resembling an actual military force before. Seeing as how, based on information, he has a small army now...it would require the funds that only TIM could provide.
As for the Rachni Queen, expect her to talk through that Asari chick again.

Necromorph Pregnant's are pain in the ass if you don't shoot ONLY limbs.
Though I don't think it's going to be easy like with Pregnant's to avoid that weak spot nor kill it as fast.

Somehow, I lost all desire to save the galaxy in which such thing are possible. In fact, I'm positive that I want nothing to do with such a galaxy. I'm no longer looking forward to playing that game.

While it didn't work out very well for you, you still made that choice, and that choice imprints itself on the rest of your game.
So, yes, player choice is still valid. But it is now apparant that you can be punished BY your choices.
Assuming this is all true of course.

The only reasons i can think of with out it being stupid are that the reapers maybe tricked The illusive man into thinking they might spare a few humans or make them slaves that are not indoctrinated or something

I think what most people who are butthurt are talking about, is that in ME2 you didn't get a choice of working with/for Cerberus. Regardless of the whole "if you don't find anything down there, we can all go our separate ways" line, you don't get a "F*** no, I'm not working for you, period." choice when talking with TIM. But really, you're right in that though. You're stuck working for a terrorist organisation that wants to put humanity on top by any means, regardless of how it affects aliens and humans alike. Remember; Cerberus won't think twice about assassinating another human to achieve their goals. And... you want to give said organisation a giant tech factory... why...?
But just as a reminder that Renegades are being penalised; The choices you make in the game have consequences, apparently for Paragon and Renegade.
Apparently if you choose to spare the Rachni, you now have Rachni husks(or something), so one could say that sparing the Rachni was a bad choice, just in the same way that giving the Collector base to Cerberus was a bad choice. So both Paragon and Renegade have consequences, not just Renegade.
It's called "Choice and Consequence."
Though I doubt either of those choices will mean the end of existence. Some choices have greater consequences than others. Deal with it.
It's also a unique imprint on your game, it's how you chose to play it. If your choices bite you in the ass, so be it. You have the ability to create a new game if you don't like how the current one is playing out.
I can image that TIM has been slowly indoctrinated over the period of years from when the comic took place, that way he probably wouldn't even know that he had been indoctrinated, then when the Reapers reach the galaxy TIM finally cracks?Shifty Assassin wrote...
