If Shepard is on trial it is just common sense that the SR2 would be confiscated too. Even if Shepard was deemed personally innocent, it is still a Cerberus ship and Cerberus are still deemed terrorist.

Unless Shepard is kept imprisoned for a year or two I can't see the Alliance having any time to do anything with it though. They would do their best to gain what intel they could from it, but if EDI is smart she would just play dumb and play along. They wouldn't have time to reverse engineer the hardware anytime quick, and that would be lower priority anyway. Depending on the extent EDI is software rather than hardware, she might even infiltrate the Alliance rather than be 'captured.'

I think it's better that the Alliance dismantled it and rebuilt it. I didn't like the colors on the ship's exterior and interior. Then there's also who knows what amount of monitoring devices on that ship and not just from Cerberus since the Shadow Broker had that camera in the armory.

It seems to be getting bigger with each iteration. Perhaps the SR3 will be a dreadnaught.

Sorry, but it won't. It'll be like the SR2, but with a new paintjob and some new areas to use.

I suspect this is closest to what will happen.  It might even be planned; turn the ship over, have EDI play VI, and get her into Alliance systems.  As far as them not having much time to do anything, I'm betting that's what's going to save our bacon when the Reapers attack.  That, and whatever plans Liara already had in place to make sure Shepard wasn't executed for treason.  I doubt our asari friend went through all that trouble before to let us get dead now.

As far as whether we work for the Alliance or not, well... the human homeworld will be lost.  They had a total freakout when Shanxi fell to the turians, there's going to be an absolute meltdown over Earth.  I don't think it will be hard to manipulate that situation in whatever direction suits your character.
