My first choise would be to go to the Alliance, becuase by the second game it would just feel right to go back to them, unlike ME2 where Cerberus was the only group activly looking into the missing colonies. The Reapers are here now and humanity will need the Alliance and their hero. The second would be working freelance.

Why? Being Freelance allows you to be able to do more, with less restrictions.
The Alliance is good, but politics get in the way.

Straight up vanguard here. My dream team top three are Garrus, Legion, and Mordin. On my actual squad, it's Garrus and Legion, my sniping duo.
Faction Preference, in order: freelancer, Spectre/council, Alliance. Cerberus isn't even on my radar.

Purely for gameplay reasons, I'd take Jack and Jacob when playing adept/vanguard.

Purely based on personalities, since squadmates don't do much in the way of combat effectiveness anyways, I'm taking Tali, Wrex, and Legion most of the time, with Garrus, Thane and Mordin as backups.
Really want Wrex to get the vanguard charge too, that seems like it would fit him, him being the rare Krogan biotic. Also curious how Tali and Legion are going to get along, considering Legion has said that the real geth aren't even on the Quarian homeworld.
Given the choice, I would always go freelance, especially considering everyone on my ship is pretty much Spectre levels of awesome and all trust each other (more or less) with their lives. Plus it makes me think of Cowboy Bebop, so there's that too.
