At the end of Act 2 Isabella took the artifact and came back with it. I dueled the Arishok and won. Yet when I go to my party selection screen once Act 3 has started she isn't selectable. Does she come back later in the Act or did my game mess up somehow?

She returns, but you'll have to talk to her in the Hanged Man before she'll be available. Something about her arguing with Hawke after the end of act two and only reappearing for act three.

You should have a quest at the start of act 3 stating that she's shown up again at the Hanged Man you then go have a chat with her and she will rejoin your party.

Does it say in your journal she's reappeared in the Hanged Man, go talk to her now?

It is possible to lose her for good at the end of Act 2. Mediocre friendship/rivalry and telling her you'll return the book to the Qunari wil do that.

Where would a saucy hard drinking wench go after a very traumatic event like the Qunari scenario?

Varric: "The hanged man."
Aveline: "The hanged man."
Merrill: "Ooooh! Even I know that! The hanged man!"

This is what happened to me, lol.  I never used her anyway, so I didn't mind.  Wish I could have tracked her down and killed her even :P
