In fact what if you as the reaper where destroy the Normandy SR-2 and your entire team (if they are still alive at this point).

To work with the Reapers, Shepard must be transformed into a living God. Basically become a Reaper herself. Otherwise it's just a dumb move for Shep.

Let's say the Reapers say: Ok, Sheppy you humans are total bad asses, let us Reap the rest of the Galaxy and we'll leave you alone... promise! You end up with the usual teen blood drawing and swearing some stupid oath (like marriage for example) and the rest of the Galaxy get's royally ****ed.
Seems renegade, but it requires a compromise by the Reapers. Stupid machines don't compromise.

Preserve his BODY. Not take him alive. Also, the intro to ME2 is probably not a good recipe for even that.
Arrival WAS pretty weird, but given all that fighting, you know with railguns, I don't think taking Shep alive was a necessity.
