I just wish BioWare didn't shoehorn all Shepards into being an anderson-esque wuss. I, for one, didn't work for Cerberus in ME2 "begrudgingly". I worked for them willingly.

Recall that PC Gamer were speculating when they said Cerberus was working for the Reapers. They weren't quoting anyone nor were they basing this on any facts. It sounded like what they think is happening. After all, they're the same people who mistook Ashley for FemShep.Clonedzero wrote...

Game decisions of ME1 and ME2 hints that one of the most crucial decisions for ME3 is using the Alliance or using Cerberus to fight the reapers, possibly both. For example, a small decision from an N7 mission I just did playing ME2 had me to decide whether to upload valuable encrypted Cerberus data back to Cerberus or to Alliance command.
Like what you said, I agree that we will have the decision to have complete control over Cerberus, and likewise the Alliance in some other plot. And interestingly better, we might have to choose one or the other.

I think it will end with him indoctrinated, but there is going to be another factor that as of yet has not been explained.
As for Cerberus turning back into mooks, I really don't mind.
They were incompetent mooks in Mass Effect 1 that had no real motivation.
They were supposed to be pro human, well intentioned extremists in Mass Effect 2, but the writing team forgot to show us any of the good deeds or accomplishments that came of their crazy plans. They seemed to kill more humans then they helped and were generally dicks about it.
Yeah, feel free to go back to mindless mooks again in Mass Effect 3. No no, please, I insist.
