How would any civilization not recognize that there where many Civilizations before them in the mass effect universe?
We do know about the Protheans, but only bits and pieces. How come that no one has really found out about People before them? Liara worked for decades on this and all she has is a hunch.
Sure, 50000 years is a long time, add another 50000 and you would find even less visual evidence that someone once lived here. However, People would be wondering about mineral ressources found in neat deposits close to the surface, containing "ores" with a very high metal concentration in them. And those deposits are next to deposits of organic materials which have a high concentration of benzene.
I think the reapers move at least some of the Relays so they "point" to systems where life is developing so that a emerging species could conveniently find them.
The Reapers can't be asked to move every single relay around and that's why Ilos was spared and we find bits and pieces of prothean civilization. The Reapers may want to have new Species have to land on Planets that weren't stripmined or have large deposits of nearly pure elements around, lest their development speed becomes unpredictable.
