Another recommendation is use talents like Cryo Ammo and possibly AI Hacking to really disrupt the battlefield, also perhaps take Flashbang for wide CC effects? Kasumi, Mordin would make suitable squadmates for this build.
This is all on the top of my head, it's up to you what you conceive as roguish. Best advice is try and be creative with your builds and powers and try something you wouldn't normally do, you might be surprised.

I always grab Incinerate on my infiltrators, but maybe it's not really that much of a rogue ability. Perhaps Hacking if the goal is to spread a bit of chaos on the battlefield.
Edit: Oh. Someone was a bit quicker with some of the same ideas

Yup, you've pretty much nailed it there. Check the strategy sticky for more details... I can't remember the exact build right now.naledgeborn wrote...
I'm want to start a new playthrough and I want this to be a roguish Shepard in the traditional RPG sense. So what classes/Powers do you guys suggest? I'm thinking a CQC Infiltrator. Any other ideas for classes, powers, and builds?

Disruptor Ammo 3
Squad Cryo
Assassination Cloak
Incinerate 2
AI Hack 1
Agent
Neural Shockwave
Works on every mission in the game. Don't even need to respec for Geth missions, AI Hack 1 and Disruptor Ammo will tide you over just fine. I massacred Haestrom with Garrus and Zaeed.
EDIT: Oh yeah, Neural Shock works like Singularity/Stasis/Dominate. You can only have one Shock active at a time. Shocking a different target will cause the original Shock to wear off. AI Hack is a monster because it's instant and you can have it active on multiple enemies. Rank 1 with Agent will last long enough on standard troopers for your cd to recharge and Hack again.

build is:
10 agent

10 enhanced cloak(i prefer assassination i noticed the 35% damage more than 2 extra seconds)

I maxed out everything but Cryo Ammo and AI Hack. Used the 1 point on Cryo.

I like ScroguBlitzen's(sp?) Reaver build for the Infiltrator. Seems very rogue-ish to me. Fast pace, high damage(shotguns), and finesse playstyle.

I don't think that's the right build. Scrog has Improved Cryo and Squad Disruptor, from what I remember.

Thanks Tony. Don't know if you noticed that I used your wait for time dilation to stop trick before unloading with the Viper vs Geth Primes and the Collossus. That shreds them fast, and it's only with 40% bonus damage, with Assassination Cloaks 70% it's even better. I still prefer the extra 2 seconds of enhanced cloak though when running a Shotgun/Viper build.
The build I'm using in the video is different than the guide. Basically not getting full Disruptor ammo and instead get level 2 AI Hacking. This is my favorite shotgun infiltrator build for ME2. It doesn't have to respec for anything.
2 Disruptor Ammo
4 Squad Cryo Ammo
4 Enhanced Cloak
2 Incinerate
2 AI Hacking
4 Agent
4 Area Reave
I was going off of memory as well, and was wrong on Incinerate and AI Hacking.
