no, he had her locked away in prison. if she were to agreed to forfeit all claim to the throne he would have her released, but she's not likely to do that so it's safe to assume she'll be spending a long time in there

There's no indication of what happens to Anora after the game, if she's not made queen.

I figure, as he says he'll keep her alive in case he dies in battle, that, if you let Alistair make the Ultimate Sacrifice, then she would be queen again...

Short answer - we're not told.
Long answer - it's fun to speculate. I don't think Alistair would execute her. He's not that ruthless. Plus, it would be an incredible slight to any generals or lords who supported her bid for the throne. That said, it's likely she'd be a constant thorn in his side if released. Probable verdict according to the oracle ferretinabun: a lifetime's imprisonment. Not actually unusual in Medieval times. But don't think of a jail. Think more 'house arrest' in a lovely big estate house, with servants and everything. Perfectly comfortable - you're just not allowed to leave.
