I'm pretty new to DA2, but I know when I just got into Kirkwall and met up with Varric, I slotted a rune or two almost immediately.
We're now level 11, and I just put a few runes into these "improves with level-up" items from the DLC item pack. The runes are awarding the same bonuses as they did in the lower-level gear.
My understanding is runes are supposed to do more in higher-level items.
Are runes working properly in "improves with level-up" gear?

There are certain level intervals (as far as the gear goes) where a rune effect will be higher, I just don't know exactly what they are.
My rune-slotted DLC daggers have had the rune effect increase as my level does, if that's your question, so I'm not sure what's going on.

When I leveled from 11 to 12, I saw two of the three runes in these items increase. So the runes do seem to improve with level-up.
I have to wonder, however, if they are starting out at the correct values when slotting them in, or if they start with the stats they would have on a level 1 item (regardless of your level).

The stats of the "levels-up" items follow your level, so they're always the correct level. You might think that they start weak because the other dlc items that don't level are very overpowered at the start (they're higher level than you). They are such so you can use them a bit longer and not throw them away after 1h of play, long before you finish even half of act one.
The reason the stats might not increase every level is also because of the number rounding. A rune might be dealing 4.2, 4.4, 4.6, 4.8, 5.0,... bonus dmg as it levels up but you'll see the damage increase only every five levels (4->5dmg in this example)
