You seem intelligent, at least in that you can't possible equate your examples with being even vaguely as controversial or polarizing as s/s romances for the lead protagonist (pretty much just gay male shepard, as femshep isn't really an issue at this point).
Besides, people didn't even have a right to complain about those things you mentioned until they at least played through the game once. Simply enabling a s/s romance for a male shepard is something Bioware knew would be controversial, and even if they were going to go ahead and do it, they should never have released the information beforehand (strictly financially speaking, this was a poor decision).

Wait...are you saying that same-sex romance in a game is more controversial than working for a terrorist organization? Because regardless of the PR makeover that TIM, Miranda and Jacob tried to give Cerberus in the first part of ME2, the fact remains that numerous atrocities were committed by them in the first game (Admiral Kahoku? Corporal Toombs? Akuze?) and in the second game (Jack?!). And yet, some Shepard somewhere actually liking another dude romantically is more controversial? REALLY?

You don't know how BioWare will implement the same sex content, so by your own reasoning, it's impossible to judge what the outcome will be. You say that it will affect sales. I suspect that relatively few people who have stuck with the Mass Effect franchise through two games will refuse to purchase the last game simply on the grounds that they have the OPTION to play as a gay male Shepard. Now you are being knee-jerk and alarmist. I specifically explained that I did not think they would go into bankruptcy. As to how many it will affect? More than the 500 I feel (being generous) would have not purchased it if a gay male shep option would not have been implemented.
Whether you want to admit it or not, some Fox News chucklehead will take this and run with it, and some alarmist parent will refuse to let their kid play the game (yes I'm aware about the rating and the supposed purchase requirements, but we all know minors play rated M games). Those same alarmists will talk to their alarmist friends and will be '07 all over again, and Bioware DID take a hit on sales because of that crap.
Like it or not, this isn't a tolerant society. Not saying it's right or that I agree, but it's the way it is. A gay male shepard, even the fact of it being in the game (whether it's easily avoidable or not) will not help the game at all.
As to the Cerberus thing... really? You think a quasi-terrorist organization is more controversial than male homosexuality in this culture? Epic fail. I'd go so far as to say that NOTHING is as controversial in this society than homosexuality, save perhaps abortion (and no I'm not going there).
