I think my all time favourite is Shadowrun, a mixture of cyber punk, fantasy, and native american culture.

I haven't played the game, but I have seen the playthroughs and the atmosphere is probably the best I've ever seen in a Horror game. It's a pity the game is underrated.

I also like calm and soothing places. The entire Shadow of the Colossus game is an awesome example.

I loved how I could explore the open seas with wind on my back. Favourite atmosphere is something, really beautiful that feels "unexplored", where I can just wander and search for the area about the amzing things it might hold. So, that said, I don't mind the setting too much. But I guess I pefere something of earlier ages.
But I'd say Red Dead Redemption. That game really had breathing world feel to it.

To be accurate that is actually, (as far as literal atmosphere goes) 21%.
I'd personally prefer a planet with a 35% Oxygen Content (Dinosaur era Oxygen level) to todays 21% Oxygen level. You guys realize that the higher the oxygen content and pressurization of our blood the quicker we heal; even some things thought incurable can be greatly healed and given enough time possibly cured. Brain Damage(the guy was in a wreck) for instance, though it would take a great amount of time.
If following the "Chamber" method were possible for me ($$$) I'd add it to the outline of basic living I already follow- which I got from here.
That said.
I'll say my favorite Non-Bioware game atmosphere's are: Command and Conquer Red Alert Series, Crysis Series, Driver Series (except Driv3r), Freelancer, Homeworld Series, KOTOR 2, Neuro Hunter, Portal Series, Project Earth, Prototype, System Shock 2, The Longest Journey series, & TRON.
My favorite Bioware game atmosphere's are: All of them.
As well as one that'll never be popular among most people:
Darksector.
