yep, it applies to all spells

If you're short on points you could always give the walking bomb to another mage companion (as the walking bomb damage is not determined by your amount of magic or +%spirit so shouldn't make much difference). The only reason you might take the walking bomb is if you were aiming at spirit mastery. However, getting spirit mastery will severely impact on your ability to get other useful things.
As far as I know, in addition to the 1-skill point a level you can purchase 3 skill points (and possibly get another one through a quest which I won't spoil for you) - so if you're using this
talent builder you can consider adding two extra points for act1 builds and another for act2 builds.
If you're not going to go into your second specialisation (bloodmage/spirit healer) you should have enough points to get the force-mage tree (~7 points useful), and a full elemental tree (~9 points useful) and/or
a full spirit tree (~8 points useful) or/and have a few points left over to get the primal tree (~9-10 points useful) or whatever odds and ends you want to get.
I would also consider maybe rethinking your order as you probably don't want to get forcemage last. Force mage has great utility and will allow you to control most fights a lot more easily - a common tactic is to pull a group of enemies together, grav ring them to stop them from moving, then unleash all kinds of hurt on them.
Also, if you were planning on upgrading heal you will need another point in the creation tree (either heroic aura or glyph of paralysis). However, there isn't really much need to get it upgraded so whether you still want it is up to you.
I can't really say much about your build because I'm not sure what kind of setup you're going for/party members CCCs etc. if you're not playing nightmare I suppose almost any build will work but otherwise I would say that giving the walking bomb to another companion and going into a second spec will be a better/more usual approach.
Well good luck with whatever you decide to do! I think that trying out spells and seeing what works for you might be a better approach to figuring out what you want to use as the utility of the spells you choose largely depends on the strategies and party setups you use.
