I'm not a die-hard sci-fi nut, but there are a few ships that stick out in my mind, in no particular order.

Normandy SR2 (Mass Effect)
Star destroyer (Star Wars)
Wraith (Wing Commander)
Enterprise (Star Trek)
X-Wing (Star Wars)
Dralthi (Wing Commander)
Bird of Prey (Star Trek)
Mothership (Homeworld)
Sovereign (Mass Effect)
Rapier (Wing Commander)

These are my personal favorites that I can think of off the top of my head.

I cant believe people have forgotten the Starfury from Babylon 5. So awesome, its design was licenced by NASA to be used as a potential workhorse for the ISS.

Or the Gunstar from "The Last Starfighter"
Or the Cobra from "Elite"

Here is the list of my top-of-the-head favourites. Might change a little if I'd take more time to come up with some more exotic stuff but ti should do. Note, these are just personal favourites, they are not necessarily the most iconic ones.

An honorable mention goes to the Spaceballs flag ship (the Mega Maid) and the Winnebago space ship. They however are out of the list because their awesomeness transcends the others very existence.

@Bogsnot1: I'e seen the Starfury in some lists. While I think it was a great ship, it didn't quite make it in my list.

The Normandy would definitely be in my top 10, but I won't bother making a whole list because everything besides the Normandy would just be from Star Wars.

I agree with most of the choices, but I might have included the "Tiger Claw", the carrier from Wing Commander. However seeing as the movie they made was a big flop, I can no longer recommend it for iconic status! Lets hope the same does not happen to the Normandy in 10 years time!

I can see no love for Stargate fans, but those series hardly revolved around the spaceships it featured. For the same reason I wouldn't include the 'Nostromo', because as iconic as 'Alien' was, the spaceship was not prominent in the story.

For me the most iconic would be, in no particular order:

Millenium Falcon
Death Star (both of them)
USS Enterprise (all of them)
Normandy SR1 & SR2
Serenity
USS Defiant
Battlestar Galactica
