Also if they are going to make the cipher a big deal with Shiala, they better damn well expand upon it with shep first.
My opinion, not backed by any canon fact at all, is that her time with Thorian was directly related to her breaking the indoctrination. The Thorian also used a form of mental control; I theorize that it was able to undo Reaper indoctrination and impose its own form of control, which itself was undone when the Thorian was killed. This also makes sense in light of how old the Thorian was. The Thorian was truly ancient, and was around when Feros was a Prothean world. It was old enough to know about the Reapers, and apparently smart enough to devise an effective defense against their indoctrination capabilities, which it used to break Shiala away from Sovereign's control so it could control her itself.
I could easily see an arc to the story where genetically modified Thorian spores from Feros could be used as a medication to break Reaper indoctrination. A quest line in ME3 to that end of could easily involve Shiala if she's alive in your game. If not, one of the ExoGeni scientists could fill in.
