After completing the game and coming back to it, I've noticed that the Cerberus Network... No longer exists on my console and the game is telling me that I have to download it. Considering that I've never touched the ME2 information on my hard-drive, I'm curious as to why its saying such.

Could just be 'one of those things'. More importantly than the appearance of the message is whether you can play the game as normal. If you can, then I'd imagine that it would be safe to ignore. If not, then more info may be required to find a solution (perhaps it just needs to sync with your account or something trivial as it were).

The game itself runs fine. I still have past DLC that I downloaded as well. I'll see if I can do something.

I've just experienced the same problem. I was having, what I thought, was an unrelated sign-in issue and the game restarted. When it went to the main menu screen, the Cerberus Network was gone from my xbox 360 as if it never existed. I looked at my download, my hard drive, and I even looked at my download history. The Cerberus Network is completely gone. I tried to re-enter my code, but it was (surprise!) "Already in use" (no kidding...). The only think I can do is is purchase another one. I'll try to contact EA to see if they can do anything.
