It wouldn't surprise me at all if the Grand Cleric had a lot to do with keeping Hawke out of the tower but why didn't she do that for Bethany. The Viscount also probably had a hand in keeping Hawke out of the tower considering what we did for him personally and for the city and by the end of act 2 Hawke is pretty much untouchable.
A lot of people mistake the Magistrate for the Viscount in that scene at the end of Act I. If Hawke helped the Magistrate, it's noted that it's because of the Magistrate that Hawke doesn't face any consequences for sheltering an apostate. However, it's pretty much the same scene if Hawke killed Kelder instead, there's no real difference (which is the issue with much of the storyline in DA2, including the mage and templar endings that are virtually identical to one another).
