Based on what? Assuming he had consolidated his power and defeated the Warden and Eamon's bit for the throne and then somehow defeated the darkspawn, what could she have done to him? He's a hero to the people and It's not like she has the power to replace him. Ferelden doesn't rely on the Chantry's templars for it's military might. Even assuming that the Knight Commander did want to get involved in politics (normally they don't, they only did so in Kirkwall because the previous tyrannical Viscount specifically tried to have them forcibly removed) I simply can't imagine they'd have the might to challenge Loghian's rule.
