Namely, Cerberus probably wants alien species divided. They'd hate for Krogan and Salarians to resolve their issues. They'd hate for the Geth and Quarians to get along. One of Shepard's tasks in ME3 will be to try to unite all these forces.

It is ofcourse still strange that Cerberus would consider this a bigger problem than the Reapers- however it might atleast explain why Cerberus is trying to kill Shepard.

Well...you kind of just deconstructed your own theory. Cerberus wants humanity on top, no question...but they are also intimately aware of what the Reapers mean for all organic life, including humanity. Willingly subverting a unified organic front against the Reapers right now would be an incredibly stupid misstep.

I always thought Cerberus was after Shepard becasue he told the Illusive man to go stick it where the sun don't shine, in a sense, and because he stole the Normandy SR2.

 In the E3 vid Shep says they are indoctrinated.  That pretty much solves it right there, someone in a key position in Cerberus is indoctrinated.  That is either TIM or someone who has displaced TIM.

Or it's just because Shepard wants to destroy the Reapers and TIM wants to control them.

Which is pretty consistent with TIM's character. The guy's a control freak.

tldr: Cerberus is actually trying to beat the reapers their own way in a fashion that guarantees mankind to be on top (and let's not forget "Cerberus IS humanity" line from TIM), has found a way to do it, and racing Shepard to get the tools to do so.

I think it fits his character quite well, but in terms of plot development and character arc, I find it at least very interesting. TIM will no doubt try to convince Shepard that this is the best way, that with total control and usage of some special technologies (akin to the reaper cannon), humanity will finally beat down the reapers all by themselves and control the galaxy afterwards.
