If anyone could explain why the following happened, I would be very grateful.

I recently completed a renegon MaleShep playthrough on ME2 using the Genesis comic, and for one of my choices I chose to save Kaiden on Virmire. However, during this playthrough I was unable to recruit Morinth, which was one of the reasons I chose to start this playthrough as all my other ones had Samara in them.

Therefore, I chose to import this ME2 character so I could start again and have another shot at recruiting Morinth. However, during the intro Ashley appeared on the Normandy during the Collector attack instead of Kaiden. I dashboarded, so that the game wouldn't save, but I am unsure as to why Ashley is in Kaiden's place, even though he was alive in the first playthrough.

Once again, if anyone could shed any light on this matter, it would be greatly appreciated.

Sounds like an inconsistency issue between Genesis and NG+. I suggest you simply start a new game rather than reimporting the same character through NG+.

As for Morinth, you need an extremely high Paragon OR Renegade bar to be able to recruit her (otherwise you will have no choice and it defaults to Samara being recruited). This tends to be easier if you're playing a character imported straight from ME1, thanks to what little morality bonus you receive. If you wish to recruit Morinth with a non-ME1 character, you will have to leave Samara's loyalty mission for later until you have a sufficiently high bar of either morality alignment.
