I don't see it that way. What do we really know aboutt Vido anyway? All he's done to my knowledge is take over the refinery and enslave its workers. Everything else is Zaeed's personal grudge, which is all well and good until he puts people's lives in danger unnecessarily for his grudge. Sure Vido heads the Blue Suns, but who's to say all Blue Suns operations are led by him? How do we know he wasn't trying to keep them in line, and with him gone, they run amok? Or the eternal question of these situations: how do we know someone worse won't replace him?
Plus there's the little caveat that the workers were placed in danger due to Zaeed's stupidity. We could have killed Vido and saved the workers if it weren't for him. Besides, the mission as accepted was to liberate the refinery, not kill Vido. Gotta save the workers (and punch Zaeed in the face).
