 Are they really still a problem? I noticed in the trailer Shep was fighting a few of them...i thought regardless of your decision in Legion's loyalty mission they would be no longer a major faction. Either they blew up or are reprogrammed. Did the reapers cause another schism? Or were those just some Cerberus Mechs that have geth tech in them?

Well, whatever your choice in the mission, there are likely to be a few stragglers.  Though I guess it's possible some geth could get hacked.
If you chose not to do Legion's mission at all, however...

There can still be isolated pockets of Geth Heratics. They are only reprogrammed if they try to reconnect to the Geth network

and the same applies for blowing up the station as any heretic geth not on the station would be unaffected by that.

This. Legion said himself that not ALL geth will be reprogrammed only the ones that were stored on the central network so it's very likely that there were a few isolated cells of heretics.

So, could this conversation go to some speculation about Geth in ME3? I know that the Geth/Quarian dispute will be settled. So....yes, thoughts everyone?

There's also the thing of lettingproyect Overlord to continue. So there can be Cerberus geth as well.

Punishment for selling Legion (other than you miss out on legion) and/or keeping Overlord running (since Cerberus is gunning for you now)? I think the people who posted have the truth of it, the Geth need to sync with the network before coming back to the main Geth while the destruction of the base just means that only the geth on the base were destroyed.

Indeed, who's to say this Shepard isn't fighting the Geth because he encouraged the Quarians to go to war with them?

Incorrect, destroying the base eliminates every Geth that was connected to the network. There's news reports of the Alliance finding drifting Geth ships which were filled with deactivated Geth.

Here's a somewhat related question: why don't the heretics just make armies of Geth Primes? Aren't they supposed to be the "Perfect" geth instead of the little regular ones?

Honestly as i see the options:

Entice the Geth to go to war with the quarrians = The Geth wipes out the quarrians and helps Shep against the reapers.

Entice the quarrians to go to war with the Geth = The Geth wipes out the quarrians and turns against the biological races of the galaxy and refuses to help against the reapers thinking that biological races can't be trusted.

Entice peace = Both races help you against the reapers.

I honestly don't think the quarrians stands a chance against the Geth, They lost when they were billions of quarrians and since then the quarrians have only stagnated(at best) while the Geth has grown stronger.

well remeber if you gave legion to cerberus then you cant even do his mission. therefore the heretic geth have reprogrammed the true geth

no the storage areas in the base contained the pods with each containing thousands of geth minds so destroying the base would kill all geth heretics

This is false. You simply destroyed the virus and the Heretic Geth on the station (although this was a large percentage of them). There are Heretic Geth elsewhere in the galaxy, just not a lot.

This plus I imagine project overlord will be taken into account. Cerberus may have learned how to control the Geth. Some factions may now be under Cerberus control.
