I've been thinking that this is likely to happen. It would make Cerberus' alliance with the Reapers a tad more believable.
Think about it. What if Harbringer and the Collectors had a different goal than the majority of the reaper fleet? Since Cerberus is an extension of the long arm of the reapers, it would make sense for them to eradicate the Collector base to ensure their side's dominance.
Possibility of multiple factions within the reapers?

Similar end goals is okay, maybe with different methods - BUT PLEASE, no damned 'good' Reaper plot.

As such, we can assume that they don't all agree 100% of the time on everything. Some of the Reapers might get convinced to join Shepard's side. If not that, a Reaper could change sides right before it is killed and give Shepard some advice, but only if said Reaper is voiced by Morgan Freeman.

Sorry about previous post, accidentally pressed post and can't edit, as I am on my phone. Too lazy too type again, plus nobody really cares anyway. Basically, I said that it would be fine if a Morgan Freeman Reaper gave Shep some advice before exploding.

While I do think they are each a nation unto themselves and that they might even prefer different methods and use different resources, I doubt they could ever reach the point of opposing one another. Considering how long they've lived and how successful they've been, they would need to all be on the same wavelength in terms of goals and desires.
