I thought that whole Quarian invasion thing would be put off depending on the choices you made and that they would ally with shepard even if he sided with Legion?

If you watch the video, the apparent pretext for Shepard being on Rannoch with the fleet in orbit is to destroy a Reaper base, not aiding the quarians vs. the geth or vice versa

I hope not! My partner told me that what you say affects if they go to war, but you get an email after Tali's loyalty mission from an admiral that thanks Shepard for his/her work on the Alarei, and the data will make the Quarians the "rightful owners" of the Geth again. I found it disconcerting after my Shepard told them not to go to war.

The OP has gone about it in a slightly ham-fisted manner but does actually make a good point. If you know the Reapers are coming, preparing and launching an invasion against the Geth does make it seem like the Quarians are a bit strategically challenged.
