I will be purchasing ME3 twice for PC and 360 as I have a bunch of playthroughs for both, now do I need to purchase two separate Collector's Editions to get the bonus items for both versions or can I buy the CE for one of them and regular edition for other, and have the bonus items for both?

Ever since Bioware started doing the pre-order bonuses they've mostly been one-use, platform specific codes. Just to be on the safe side if I were you I'd get two CEs. You might be able to dump the extra physical goodies on ebay if you don't want them.
