Shepard is immune to indoctrination for a rather unusual reason: it's hard to honestly believe “the Reapers are gods” while simultaneously handing them their own ass on a regular basis.

Why aren't a lot of people indoctrinated by now? The citadel is a reaper artifact. Every other reaper artifact results in indoctrination of anyone near it. I always felt this explained why the council acted like idiots, and Udina, but apparently they weren't indoctrinated, they were just stupid.

crap started knocking at his door in 3 it's there you can tell because if you compare 1 and 2 to 3 you'll see and hear it.

Indoctrination requires weeks or months of constant exposure before any noticeable change in behavior occurs. Until they become fully indoctrinated it can be undone probably just by not being in the presence of one for long enough.
