-Why are all the shells the same? Sovereign did speak that they are all their own nation, why not be unique?
-Why was the Human Reaper shaped like a human? Even if that was just the core, it would be one big ass core. Did they decide humans were special and needed their own shell? If so, that's terribly cliche.
-Why even make cores out of genetic material? The derelict reaper's core just looked like a regular eezo core.

1. The Shells are mostly the same because those forms are known to be efficient in they're functions.
2. All Reapers have a core shaped like the race used to create them.
3. The entire ship, not only the core, is made of the genetic goo. What we saw in the derelict Reaper was it's eezo core, not it's "race core".

1) The only answer I can assume on this is (and K-Pax comes to mind) that it is the most efficient shell form for what they are created to do. As in transport, indoctrinate, destroy, space travel, etc. We, at this point, do not know their origin or creation design reasoning so we can only assume. I feel, since they all resemble (the shell) the same entity that it is simply the most efficient form for their purposes.
2) Human Reaper was shaped like a human because, as EDI hypothesizes the underbelly of the Reaper takes on the form of the race that is consumed (per say). Thus the human reaper underbelly would certainly resemble the basic format of a human before the final shell is put into place. There is a great picture floating around the web of how the human reaper would have looked when finished (I am too lazy to fish for it right now)
-No. What you saw is not the final Reaper product but what the "shell" covers. All you saw was an embryo (per say) which is what a Reaper is before a final shell is fastened (we assume).
3) Remember that although a Reaper resembles a race of which it consumed, it is still bio-mechanical material. As seen in Sovereign with Saren, they have a massive hull to transport either husks, or comrades around. What we see from the Klendagon Reaper is probably similar to what Saren was riding in, in ME1, as in, the "passenger" area. One could assume this is accurate because the eezo core is also present giving rise ot the idea that Reapers could have an indoctrinated race come on board for repairs when needed.
Think of it this way (I know it is confusing).
You have the inner core (which is made up of the core, hull, etc.
You have the outer core (which is the actual structure of the Reaper - in this case - the human form)
You have the shell (which covers the other two areas - assume this is for damage protection and weapon placements).
This is mostly assumption at this point, but I feel confident in what I state based on what we know of the Reapers thus far.

Answered in the Game Informer Q&A:
Why do most of the Reapers we’ve seen so far have similar insect-like appearances? The human Reaper looked different, but otherwise it seems like the Reapers mainly build themselves out of bugs. Is that correct?
The exterior of the Reapers does follow a similar pattern, an efficient design for the purpose they were created for. However each Reaper is created from a unique species, and as we saw at the end of Mass Effect 2, the core of each Reaper is designed in the likeness of that species.

Mass effect core =/= the "species" core. The ME core is part of the hull. It's for propulsion and defense. The derelict's species core probably didn't even exist anymore, considering that it was dead. That ancient mass accelerator round likely took it out. Also, it's not like the word "core" hasn't been used for multiple distinct objects in ME: they often refer to computer cores as well.
