Seriously though, hunt down Balak and Vido Santiago.
Choose wether or not to save the Turian Councillor. Sorry, but I'm "losing the signal".

Hunting down Balak would be nice, yeah. Perhaps as part of a wider quest arc with the batarians-Alliance conflict.
Something involving Terra Firma would be nice also, just as a throwback to ME1's great storytelling.

I was thinking more about it today.
What about the halstrom star? and the dark energy? we never got to find out what the problem was with that. Possible Tali quest?
What about finding out more about miranda's father?
A emily wong side quest?
I really do hope i can hit that news reporter again lol.

My ultimate side quest would involve a story-arc that takes place on multiple planets ans space stations/ships and involves the tracking down and assassination or redemption of Miranda's father

I have a feeling that will be integral to the main plot of ME3. Some sort of Prothean weapon, or a reason why the Reapers do what they do ('our salvation through destruction' - saving organic races from collapsing stars?).
I would love to see Emily Wong again, though. Some kind of on-the-fly intervew with her would be fantastic.

Going to a previously visited colony and saving it from a reaper attack, well, at least a husk attack since I'm not sure how often actual reapers will show up when we aren't at major points in the plot.

-Balak and Vido are both dead for me, so no need for quests there.
-Something really just random from shepards past showing up. Old lover maybe?
-Some part where shepard needs to free run, come on that would be awesome on the roofs of earth jumping and you controlling it. Even if it just a QT event.

Really I once responded to a thread like this forever ago and my list was huge!
Save Hannah - Space sheps mom gets captured by reapers and we must track her down with clues picked up on the ships whereabouts through several worlds and stations then we get there depending on how fast we did it she's fine but injured or she's indoctrinated and shep must fight and kill her.
Rannoch sidequest - now that Rannoch is back in Quarian hands various npcs want shep to go into the other cities and towns and find things for them from their ancestral homes, for research purposes into the new world, or take out heretic outpost and other threats on world that setup shop under geth radar.
Billys got your number - that's right crazy escapee from Purgatory has started killing again. First you hear reports then he comes for shep first he kidnaps him tortures him but shep is rescued by his squad (the player plays as the squad rescuing shep). Billy vows to finish the job later Billy gets shep again but player plays as shep as he is further tortured but escapes to kill Billy.
Rescue Kasumi - if you let her keep the grey box turns out she was bad at staying hidden and now you have to save her if you're too slow she dies.
I remember me 2 - shep's go back to their homeworlds as children and you play as young shep in flashback mode depending on your shep they may have no weapons and only their wits to get out of the situation. Mindior shep no weapons must survive on wits and makeshift traps he assembles, also can use environment to hide vents, behind beds, desks, ect, and must survive until sun up when Alliance arrives. Earth shep 2stage life very young has no weapons but pipes and must participate in drug carrying and gang wars. Stage 2 teen shep can use guns and does protection offers, drugs, and gang wars, ect and then we see just how his life changed. Space shep I don't have a scenario sense off all the growing up backgrounds this one seems to be the ideal life of them all no trauma.
Shep gets kidnaped by anyone and must be rescued.
Balak returns - if you let him go he's back trying to kill humans in large number again.
Helping Garrus - his mother on Palvin is sick shep can go and assist if shep was successful at getting the red tape lifted from that drug company he has the trial that could save her life if not we go to see her not long after she dies and we get to participate in a Turian funeral.
More beacons! I want more of them not just on the main quest but sidequest to find them in abandoned ruins, by npc curiosity, ect. I want to come into contact with reaper, original geth, and prothean beacons.
Mars - find the research base the caveman was taken to using the protean ruins the research crew is at now shep uses the text and other info found on site to locate the caveman base and he goes there to not only learn more about what they were doing with human genes but to get info on a new weapon on an uncharted world.
Other ideas I like by other posters
hastrom's star looking more into what caused it and can that machine be used to fight the reapers but not as a explode a star type of a weapon more like melt a reaper into nothing weapon.
interviewing with Wong not a sidequest exactly but I like it I was disappointed I couldn't give her that exclusive interview and I know she won't be gunning for me like face of steel reporter is.
