 At the end of Mass Effect 2 you could choose to ****** Ilusive Man off or still help him,
If you should end the regenade and not blow up the station and be teammate with Illsuive man and stil work well for Cerberus why whould you end up 120 % loyalty to Alliance again? 
I can see Shepard returning to alliance if you blow up the station but if you didnt that is just some odd factor that then proves that bioware laied when they said we choose how Mass Effect 3 runs out.

Still we do not know much of the game but E3 have so far shown us some great content i can se the basic line for non inporters are Alliance maby you choose side at the end of Mass Effect 2?

Even if Cerberus wasn't going to be an antagonist in ME3, how do you think you could fight the Reapers without the Alliance? The Alliance has the fleet, the soldiers, the ressources. Cerberus consists of some hundred guys. No matter how your Shepard feels about the Alliance, you can't win the war without them.
