In the boss fight at the end the game walked out of the waves of minions loop without giving me the cut-scene to cut the shields to the gunship.  It just keeps me in the area with nothing going on.  I can hear the gunship and Kasumi will sit there aiming at it through the platform.  I reloaded the auto-save and it worked.
