Cause we have evil Organic/Mechanic ships called Reapers trying to harvest the galaxy for god knows how long. Also, at the end of ME2, you'll notice Shepard in the Paragon line (Correct me if i'm wrong) say that "Harbinger is coming." Yes folks, not "Harbinger WAS coming." Harbinger is a Reaper. Quite possibly, the Reaper's best stratigist, and thus the possible leader. You'll also notice the Collector General's eyes glow. However, at the end of ME2, as Harbinger says "Releasing Controll" his eyes stop glowing. Yes people, the collectors were POSSESED, not having robot minds, or even indoctrinated for that matter. Who the **** said the Collectors cant be people on the inside? That said, who said the Collectors aren't going to share their technology and equipment with the Galactic races (the races we interact with 24/7 in those games.) As we saw in ME2 (spoilers... again.) the Collector beams ripped right through Shepard's Ship. I say that Collector weaponry + Galactic Tactics/Armor/Shields will beat the Reapers.
Secondary Returns/Entrances: Liara with SB Army (Lair of the Shadow Broker, ME2 DLC)
The Prothean Cipher? (Feros, ME1)
Rogue Reaper(s)? (A simple idea, brought forth from story experiances)

Collector General is a reaper, huh? You figure that out all by yourself? I never, EVER, would've POSSIBLY guessed that Harbinger was a reaper.

I just looked up, and guess what...the sky is blue.

PS I'm just man with a pair of eyes, folks. No lolhacks, no lolgodliness, just an awareness of the obvious.

Uh OP (Original Poster) while I'm sure some may your find points enlightening, you're kind of preaching to the choir here. Though yes you do seem to have some grasp of the obvious which others seem to lack, if someone has had ME2 for a year or even a few months, I would hope they realize Harbinger is a Reaper. Otherwise the clue train has long since left the station for them.

Lol, that Axman video was awesome and appropriate.

On another note, I have to admit, this is the first forum I've ever been a part of. I never really bothered with them before, but my love of ME got me involved in this one finally. So far, most of the discussions and post I see are pretty cool and civil (mostly because I avoid inane fanboy-ism like the plague)

That being said, this is honestly the first time I've been pissed off at someone in a forum. I understand the OP is probably just a kid, so I tried to help out and be civil to him despite his pissy-ness. But, then he tried to insult me while I was actually being the good guy. That is one of my biggest pet peeves in life, when I try to help someone (especially when they initially were ASKING for answers) and they get pissed off at me for giving them an answer because it wasn't what they wanted to hear. From what I've seen so far, I like the people I've talked to in this place. Mostly decent people, but still willing to call someone out if they make a mistake. And I thank you for that. Seriously, I don't mind being told I'm wrong about something if I really am, and I actually ask you to keep me on track if I mess something up, but that just pissed me off to no end. So I apologize if I got out of hand on my end.

@Softis, if you're still reading this, learn from it, you little turd. It'll take a bit, but you can redeem yourself. Don't be an ****. As a great mind once said, "Don't start none, there won't be none!"

While I haven't read this thread and don't intend to. I'd like to say to the OP that no theory/argument can possibly be solid 9 months before the game is released and insulting the people meant to read your topic before they've even entered the thread is just a bad idea. And can surely lead to unnecessary flaming.(While this may or may not be the case here, I'd avoid making this mistake in the future if I were you)

While this thread is pretty hilarious in its own right...I'm a bit shocked so many people are misunderstanding the exact use of the reaper IFF. While the exact functioning of it are unknown, since it is tech well outside current levels of technology, EDI provides a theory.

The reaper IFF activates dormant protocols hidden within the Mass Relay's themselves to provide a more accurate jump. Because of the location of the Collector base it's all but impossible to jump through the Omega relay and not hit an asteroid, drop into a blackhole, etc. This is because there is a decent margin of error when traveling through mass relays that can cause substantial drift of where you come out on the other end. In normal travel this doesn't matter as everything around the destination is just more black space.

In the galactic core being off by just a small bit means instant death.

While it's possible the IFF also deactivates latent defensive protocols on the other end (at least until the Collectors can confirm friend/foe status) this is never mentioned or hinted at within the game.

Also, about the Protheans:
