The new tiered level system where you can customize powers is an exellent sollution . one of the upgrades for singularity for example could be that shields no longer grants immunity against this power. the less flashy ones (push/pull/lift) could be upgraded so that no defense works against them, the heavy hitters (singularity/shockwave) could be upgraded against a single defense type (armour/shields/barriers) so that the smaller ones will always be viable alternatives against enemies
what I think will be the sollution to the biotic balance problem

you misunderstand, power progression is no longer a straight line. each powers characteristics (Area of effect/ kinetic power etc) can be upgraded seperatly.

I have several problems with this suggestion. First of all, this upgrade would outclass all of the other upgrades available and essentially break the game once it was acquired. Secondly, it could result in a lack of clarity. Juggling copies of powers upgraded in dramatically different ways between characters could easily get frustrating (Is it Liara or Kaidan whose Throw pierces defenses?).
